The basics are the same, but several new features have been added and the look and organization of the app have changed significantly. To read about Bible you have to select the specific chapter from a specific Bible book and select translation and you will get your required item. With the footnote and reference you will know the associates of the same. You can find the expressions and words that had been used in Bible with your search.

I have the following problem:
I am adding audiobooks to iTunes (12.3.2.35) on my Mac (10.11.3) to sync them later to my iPhone (iOS 9.2.1). These audiobooks (m4b-Files) were generated with the tools AudioBookBuilder or Audiobook Binder (I tried both tools) and they include chapter information. After the audiobooks were added to iTunes the chapter information is present in iTunes and I can skip through the chapters. The iTunes 'Chapter' menu item is present and it contains all chapters.
When I am synchronizing these audiobooks to my iPhone the chapter information disappears completely. The audiobook is shown in iBooks and I can play it, but when I'm clicking on the chapter icon in the upper right corner, It just shows the one big part and no chapters. It is not possible to select a specific chapter.
The funny thing is, when I am opening the same audiobook on my iPhone with the Audible app, then all chapters are present and usable within the Audible app.
Audiobooks purchased from Audible are fully functional in iBooks including the chapter information.
